I am changing engines, and my question is, how long will I be back in Phase one testing when I start flying again?

Five hours, just enough time to work out new data for the Pilots Operating Handbook. Check with your local FSDO for a definitive answer.

Generally 5 hours is correct, but it depends on your operating limitations. Read you operating limitations and it will tell you what you need to do to comply with a major change or alteration, such as changing to a different engine.
For example. One of my homebuilts the ops lims say to notify the appropriate FAA office (FSDO or MIDO) and recieve their response in writing before you can fly. Their response will tell you what you have to do. Another homebuilt I owned simply said to make a log entry and fly a minimum of 5 hours back in phase 1. Then you would need another entry to state that everything went well.
Like I said though, it is in your ops lims for your airplane.

Kitfox 3/4 1050 - Rotax 582 (Back Flying and sold)
Kitfox IV 1050 - Rotax 582 (sold)
Kitfox IV 1200 Speedster - Rotax 912 UL (rebuilt and now flying)
Piper Twin Comanche (Sold)
Glasair 1 FT (Waiting to start)
When I have changed props I have called the FSDO with a reasonable plan and time. Each time, my FSDO (ATL) has made a note of it and I was on my way. They may have had me email it for them for approval but they made no alterations. I gave it 5 hours.
